Believe it or not, its best to use a clutch aligning tool - this device locates into the flywheel bush on one end, and another part of it locates onto the clutch friction plate splines - making sure that the two parts line up perfectly, allowing the gerbox to be put back without any bother. Several makes are available from motor factors - Laser make a good universal one that fits most cars.
