Do you mean 2 wires in addition to the 'STOP' wire? The 'STOP' wire will appear to be 'hot' when the engine is running, as it is connected to the coil primary, and will have approx 150 volts on it (but no appreciable current, so it is safe!). This needs to be grounded to stop the engine. The other 1 (or 2) wires will be connected to the engine alternator, and will be used for charging the battery, and (if there are 2) powering lights and other accessories.
