Is there anyway the blades can be at different lenghts while mowing?

After the yard is cut, there seems to be rows, uneven.
I have a Murray 42 inch 12.5 horse power, and it is a Rider.

As the blades are spinning, any discrepancy in their lengths will be accounted for. However, I think that your cutter deck isn't levelled properly....put the machine on flat concrete and check that the gap between deck and concrete is equal either side. The rear part of the deck should be slightly higher than the front, too.
