How can I reset the ford factory alarm system?

I own a Ford Escape 2001 and the factory alarm remote beeper does not work although the battery of the remote is good. When I start the car the factory alarm activates. This disconnect between the control happened after the car battery went dead for aproximately two months that I was away.

How can I get it to work again? Reset? Programming? What should I do?

My battery died from rear door not closing all the way. Put new battery in my 2000 windstar. Now remote, radio and power side doors won't work. The instrument panel goes crazy. And the anti theft activates on silent when i exit car.

disconect the cables to your battery for at least one hour then turn your ignition key on without starting the vehicle. You will hear a series of clicks and beeps depending on the model ford truck or vehicle. Then turn the key off re insert and start the vehicle. If you have a newer model do not remove before starting as the key may contain a security chip. You must use the original key in this case to reset the security system.

My Anti-Theft on my 2001 Ford Escape got messed up because I used an old key (This was the key that came with the car, it had worked fine for 5 years, then I lost it for a total of 6 months, meanwhile got a new coded key, then found the missing key and tried to start the car with it.) .
1. I tried the old key, car did not start, Theft light blinked. ,
2. Tried new key that i had been using successfully for the last 6 months. Car won't start, theft light blinks.
3. Tried various things, such as locking, unlocking, turning alarm beeping on/off, disconnecting battery, etc. Nothing works.
Called the dealer, they say they know nothing. Must bring car in, they say. Basically I am screwed and now must spend big bucks to take it the dealer because of Ford's software bug.

I went to my owners manual and followed the procedure called "Programming remote transmitters". This fixed the car. Now the new key works again, as it has worked for the last 6 months. It is a very difficult procedure to follow and we tried it 3 times before we had success.

I had a similar problem with my 2006.
Try disconnecting and the neg battery cable for a few seconds.
This worked for me.
