Only suggesting but is the top left button of the time/prog clock set on Auto ie knob in middle if so slide knob to the right disabling the boiler over night as a test. If this is effective it could suggest that in Auto your timings need setting up to suit your requirements ,have you consulted your boiler manual regarding setting up your own timings.
