Depending on the material, your best bet is probably to darn the holes with a fine thread or wool of the right color. If you have the fabric swatch they give you in a new suit you might be able to patch it, but the end result is almost certain to look worse if it's in a conspicuous location.
If the hole is in a place where the lining is showing through, you could also simply touch up the white-showing part with a permanent marker pen (test the color on another piece of fabric first).
Oh, and make sure that there aren't any moth eggs in the suit or when they hatch they will undo all your hard work! - by putting it in a plastic bag in the deep-freeze for a few days, or using suitable insecticide.
