Cover the hole with a piece of lint or similar and saturate with impregnant Acrylic -C120. Or if deep hoe stuff a swab of cotton wool into hole and saturate.

If water is leaking through then the way to stop it is to plug or cover the hole. How you do that will depend on the size of the hole and the nature of the material that has the hole.
There are many different approaches you might take - the trouble is that you fail to clearly describe the leak - is it from the gutters or from below the gutters - where does the water fall in to - what volume - are you interested in the material you might use or the methods you might employ or both.
People here can not visualise the hole so a sensible answer is difficult.
