If your pen drive is infected with a virus and you are not able to remove it from your system... then there is a very high probablity that your system is also under siege. So clean your system first and install a reliable antivirus into it (like Avast! because it very reliable and free). Then scan your flash drive... it will be able to clean your pen drive. Sure!

Hi Azhur, most good anti-virus software such as Sophos have 'on-access' scanning protection. When you insert a pen drive on a machine running the software it scans your files in the background when you access each file.
Setup a full scan on the drive if you suspect infection.
