Normal procdure (assuming Windows XP here) is ...
1) Turn off Restore Points. (This is because the Trojan will hide in here and the fix tools can't get at it here.) You will loose your library of Restore Points when you do this.
2) Run the fix tool.
3) Reboot.
4) Run the fix tool again. (Just to check again.)
5) If all is well, turn on Restore Points again.
