The compartment for conditioner sometimes fills with water and doesn't empty and other times it does empty but is full of clear water at the end of the cycle.

I removed the drawer and syphon cap and cleaned it until water runs through so there is no blockage there but still I have water, conditioner or a mixture of both at the end of the cycle.

did you clean the tubes/holes under the siphon cap?
over filling with concentrate can also give issues.check at the point it takes conditioner that it has a good flow of water coming through the holes above.if needs be unblock holes above
