Covering with jean patches from fabric store is one way. Another option is to cut them off above the holes and hem them into cargo shorts or shorter depending on your son's preference.

The best I can figure out is to just buy those iron on jean patches that they sell in craft stores. Using a sewing machine doesn't work too well since your only able to sew in one direction of the pant.
