You could be suffering from water hammer caused by the main stop tap being almost closed. This usually happens when people turn off the water to change a tap or a washer and then when they turn it back on they do it just a bit in case it leaks.
Try turning the water off completely and then turning it on fully. Once it's on full turn it back half of a turn(so that it doesn't jam).
As hi-spec says, the boiler shoudn't interfere with the toilet flushing. The only thing they have in common is the cold water mains.

how can your boiler have a air lock when you flush your toilet the two are not connected in anyway.
your float valve in your cistern will be the problem.
because it runs off the mains cold water pipe which also feeds the boiler, run a cold tap the same time as flushing your toilet, you will find the noise will stop.

change your float valve or fit new diaphragm.
