1995 50 hp honda 4 stroke wiil not run past 2000 rpm
It cranks and idles fine.
I have pulled carbs taken them apart cleaned with spray carb cleaner, cleaned fuel tank, flushed fuel lines, fuel pump etc.
the motor had been sitting for about six months and had bad gas.

Does the motor have the right prop on it? A changed prop will cause a situation like the one you are experiencing. Check the pitch of the prop and check the manual or ask a dealer.
